How does it work, what do all the numbers mean & what is the ultimate goal of it? Thanks.

I've heard of two reactions to fame. If your fame gets low enough, factions will attack on sight. If it gets high enough, vendors will start to sell you more stuff.

While I do not know all the effects of fame .. here is what I have found so far.
1 - As said above - If your fame drops too low, some factions/races will attack you on sight. I actually had this happen to me with a small faction.
2 - I have heard that if you increase your fame with a faction/race, vendors of that faction/race will give you better prices on items. I have not noticed this, but I dont pay that much attention to NPC vendor prices.
3 - As your fame goes up, more NPCs will start to offer you missions. These higher missions normally give you more money and/or fame.
4 - Guild fame - If your guild's fame gets high enough you will be able to take on guild missions. This can include taking over a fort. This will also give the guild XP which can be used to upgrade your guildhall.

Not only the kill on sight, I've had some tribal outposts refuse to trade with me. My fame with the Zorai has now gone up that raw mats are *slightly* cheaper from the vendors and sale price is a little better.
I did notice the 'guild fame' meter hit 100% and then disappeared. I'm not part of a guild, so I'm guessing at that point it is either banking behind the scenes or stalled at 100%.

I've actually tested the Matis race fame effect on Natis town vendors. Turns out that fame points are a direct 1-for-1 decrease in Matis merchant sales prices alternating with a direct 1-1 increase in your received price. At global fame > 50, you can pick up missions from sergeants. These missions are highly profitable, however the risk of an unplanned for case of death rise dramatically in kill missions.
To the best of our knowledge at this point, the guild fame % acts as a buffer so that new recruits don't kill guild fame when they come in. Once it hits 100% the bar dissapears and a character contributes its max percentage to the guild fame as well as their personal. I don't know why it would show on an unaffiliated char unless it is simply dev oversight.
I will try to update as we progress.

Granted, I haven't progressed very far in the game as of yet, but I have run several missions. At the completion of each mission, I get a message telling me my fame has increased among the Matis; however, when I open the fame window, my fame is always 16. There's an up arrow next to it, but it's always 16. It seems broken. Is anyone else having a similar problem?

If you're still on the beginners isle, it will take many missions to gain one fame point. I run as many missions as I can when starting out and go to the mainland with 300,000+ dappers (less what might get sunk into crafting) and 3 personal fame. Mainland missions give more fame. Aye it takes a long time to raise fame on the newbie island. I think I got 2 pts or something before I left and I did a lot of missoins. Once on the mainland it rises much faster. aye it is very slow, tho i've gotten my personal fyros fame to 9 (i'm extra pleased with that as i'm on the newb island still)
