That was my original beef with the adjustments.....it 'appeared that in the end (post patch) everything was the same, but for the reasons you mentioned, it isn't.
Plus axe vrs HA unless you have max slash vrs your protection factor dosnt mean anything, makes boss armor silly vrs axe (aen, pei, lixie and sirgio boss armors), 60% PF is all very good but 1200+ damage on axe means you need a max vrs slash of 720 which is well above max.

. But IIRC, 90 ish slash resist is about 650.....so 720 damage with a max of 650 means ya take hits of 70 but at a slower rate emaning ya get some xtra regen time. Your point still holds tho which is why I still say they didn't accomplish the "intent" of maintaining the same dps.
As for PvP, ignore armor adds a new consideration and so does the fact that most of the hi parry armors I have seen have very low smash protection and pretty low piercing protection. One could sit down with a spreadsheet and weigh it all out taking into account armor, damage given / damage taken, malus, reach etc....but frankly I don't have the motiovation
