Does this mean we will have to do the missions again when they are re-enable?

No, It just means that they are not in the encylopedia since you can't finish them (atm).
(I believe)

I remember Nevrax mentioning removal of missions that lead to rites if those rite could not be finished. I guess you will have to do them again later when the actual rite comes along. The 'Spring Cleaning' cleaning unfortunately translates into 'uh oh this code is a mess we may have to delete bits and rewrite stuff'. Hence the delays amd the deleted rites.
Mind you, I like to autumn clean too! Hope Nevrax don't.

Strange, they didn't remove all the encyclopedia entrys where the rite was not available. Does it mean the rite for these is available now ?

Based on Xavier's response
here, it sounds like this was unintentional and is in fact the reason they're taking longer than expected in patching.

Which is not nessecairy imo. I mean, a good reason to go out and mission a bit if unused rites are removed. And when they are put back in, we are ready to face a renewed challange. I call this content.
And YES, more then 2 of these themes were partially or fully filled in my encyclopedia as well.

Only trouble is they dont re-activate in the encyclopedia , youl be frozen out of those themes until they find the problem and it could turn out to be far worse than just deactivating certain missions - say the bug destroys the last set of missions in your list everytime you log on or something *shivers*

Well, following that logic, they could just delete your character and you'd have tons of new "content" while you re-do everything you've done.
For me, it boils down to not wanting them to take away the work I've done. Doing an encyclopedia entry the first time is fun for me because it's a lot about discovery. Being forced to do them again because of an accidental deletion would just be busywork to me.
I have all of the prerequisites documented on the BM website done (~48 themes). When you consider the time involved in the harvesting and crafting missions, that'd be a lot of lost work if they took away all but the 12 active rites.

Hmmmm, I have to admit my failure to think clearly. You are right ofc. I am just a bit annoyed the shard is down. Must be that.
