Since Atys is growing and hence expanding over itself, it stand to reason that what is covered now was once out in the open air (like the Atys most of us know now).
It also means that our old civilisation is in the depth (be it the prime roots or the core) and if found, could reveal some or all of our lost knowledge. Maybe even homins who have survived down there and have new knowledge and ideas to share.
The kitins, as far as we know, comes from the depths as well, and recent events over the years have shown that they are often controlled by a queen. If we can contact the mother queen(s), their main hive (assuming they have some kind of central command), I personal think it is possible over time to communicate with them and end a conflict that should never have started.
The dragon is also told to be down there, it is mostly an unknown and it is hard to base anything on it, if the lore is to be trusted it was the dragon which brought homins to this world. It is also said that it fought Jena (or at least some of her followers), which could be the reason why the karavan don't want us down there. To sum it up, the dragon holds at least two kinds of information; who or what Jena and the karavan are, and where we came from. It might also hold other knowledges, like technology, magic and other worlds, etc.
Then their is the rainbows mentioned in the lore, neither kami or karavan have claimed them as their, if I remember correctly. It could be that it is simply lost knowledge or, and I think this is important to consider, there are more than kami and karavan who have powers. Both the rainbows and the dragon points to at least a third, which may still be down there.
The goo, little is know of it, could be linked to the prime roots and the core. Still my primary concern.
I see many reason to explore the depths of Atys, that being said, it would foolish not to heed the warnings given. Anyone going down there best be as prepared as possible and take nothing for granted.
