This has gone pretty deep, but I will give my short slant on it.
The old lands were/are the lands we were brought back to starting the faction wars. I believe the temples will now bring you back to one.
We live in the new lands currently.
The Prime Roots, of which we see only one level deep currently AFAIK... is where we roamed in the interim, assumed by all the infrastructure remaining. It is deeper down where the Fyros searched for the Dragon, battled the High Kitin and unleashed "The Swarming".
That's how I read our rewritten lore...

Yes, keeping track of the lore is confusing because it is not collected in one place. You can piece it together, though, by reading through the lore sections of the website(qoutes in bold).
i.e.:
In the year 2481, the kitins set out on a crusade to obliterate all traces of hominkind. Many homins were able to escape through the teleportation "rainbows" leading to safe haven in the Prime Roots of far away lands.
Notice it says the Prime Roots of far away lands. So this was a different PR than the one from which the Kitin came.
"Rainbow" teleports destroyed by Kitins.
Remaining homins could do nothing but flee into the wilds where they were forced to live nomadic lives in constant fear of kitin attacks.
A Karavan task force was eventually sent in to counter the arachnid onslaughts. War ravaged in the ancient lands for many years until at last the kitins were forced to retreat back into the depths of Atys.
Kitin defeated, by the Karavan, return to the depths of PR(97 lvls deep?).

Resurfacing from Prime Root sanctuary after King Yasson is given order by Karavan that kitins no longer present a threat.
Take possession of forest lands.
Verdant Heights explored, scouts come upon a region rich in resources which King Yasson baptizes Majestic Garden.
Homins leave the Sanctuary PR for the New Lands, the Old Lands having been ravaged.
Many homins were forced to live precarious nomadic lives until a route was established in 2485 from the ancient to the newfound lands, opening the way for the Exodus.
The refugees from the wilds(that's us) start heading to the New Lands.

First outposts set up.
Kitin presence detected in newfound lands.
Pact of Mutual Assistance (PMA) signed by Yasson, Hoi-Cho, Leanon and Mac'Darrell to fight conjointly against kitins.
The Kitin first appear in the New Lands, which brings us up to the present situation, except for a few wars and such, so that:

And of course through all of this we should remember that the lore was written in French and translated for us by someone who, being human, is vulnerable to making mistakes (the "Prime Roots of far-away lands" comes to mind... could well have been "the far-away lands of the Prime Roots" originally *shrug*)

Yes, I think this is likely a big part of the confusion. I suspect that various references to new or newfound lands ought to read something more like rediscovered, rejuvenated or regenerated lands.
The lands we walk now are littered with the evidence of far more than 40 years of history, they cannot have been untouched by homins before the Karavan told us that it was safe to emerge.
- Atys is littered with ruins, almost all of which are far beyond the boundaries of the little civilisations we refugees arrived in.
- Pyr is an enormous city that cannot have been built since the Kitin Swarming - current civilisation doesn't have anything like the kind of knowledge to accomplish that.
- The tribes are everywhere, and these peoples certainly didn't come from the safe havens or else they would carry nanoseeds like all of us refugees. The tribes are the nomads that survived the kitin onslaught and have been able to rebuild themselves over the last 40 years.
- Homin ancestors - the gibbai, frahars and cutes - are all here, except for the momos which we are told the matis eradicated long ago. So the matis have obviously been here before.
- The nexuses were apparently exploited in the past, until the outposts were closed 40 years ago. Those same outposts are now being selectively reopened, so the K's tell us.
The lands we walk now are the same that our forefathers escaped from, through the rainbow bridges. Now we return to rebuild over the ruins of the old civilisations. The lore shifts and changes much faster than the landscape of Atys, it seems. I'm sure the lore used to say that we refugees were from the safe havens, but now it seems we came from the wilds.

The New Beginning and it does say that we returned. Also says that Pyr was built since
