Hmm, my version is French and that also has the Encyclopaedia ( P33, after the section on packers). Dont know why the US version doesnt have this, and it also doesnt appear in the online manual now.

A (rough) translation :

Atys is a universe rich in mystery. The exploration of Atys and the discovery of its mysteries constitutes a goal for all homins. All the information that your character collects in the game is automatically placed in your encyclopaedia.

Where is my Encyclopaedia?
Each person has his own Encyclopaedia.
You can access it from the status button in the action bar. The encyclopaedia comprises of albums. Each album concerns a different subject, the kami for example. An album is made up of themes, themselves composed of a series of articles. When arriving on Atys, a persons encyclopaedia is empty.

How to build the encyclopaedia?
The construction is made by collecting articles.
You collect an article after succeeding in a mission.
To gain a theme you must succeed in the required missions, and also a special mission, one which will give the articles to complete the theme.
To gain an album, you must finish all the themes that are in that album.

Why gain knowledge?
The themes that your character gains will bring a knowledge that can be of benefit. For example, knowledge of articles may permit you to acquire new actions (or advantages for building actions) which cannot be found elsewhere.


Thats all it says in the manual. Im assuming that most of this will still be pertinent.
